For databases...
I know a lot of the core team use DBDesigner (http://fabforce.net/
dbdesigner4/).
I personally use MySQL Workbench, which is being worked on by the old
DBDesigner team (http://dev.mysql.com/workbench/)

For Controllers etc.. I would suggest Enterprise Architect.
