Can I assume that when the customer/administrator access the shared webroot, they will then have to login in order to identify themselves?

If that is so, then upon identification of the customer/administrator, you should be able to also identify which sites he/she will have access to and can either redirect directly in the case of only one site, or provide a list of sites for the customer/administrator to choose from.

Would that help you?
